Prefix me~ is the most common prefix in Indonesian and is used to form a verb from a base word. I think the difference is about the tense you're using in the sentence.
"Saya menunggu mereka" sounds to me that you're waiting for them right now and it's still in progress. You can make this more clear by putting "sedang" right before the verb.
"Saya sedang menunggu mereka" =
"I'm waiting for them"

In this particular continuous tense, you can't say "sedang tunggu".


The sentence "saya tunggu mereka" alone sounds a bit odd to me but it has the idea of waiting in the past or future. I think it could do with some additional information in the sentence to make the tense more clear.

"Saya akan tunggu mereka di stasiun saat mereka datang"
"I'll wait for them at the train station when they arrive"

"Saya sudah tunggu mereka tapi mereka tidak datang-datang"
"I had waited for them, but they never arrived"


However, it is also correct to say "akan menunggu" and "sudah menunggu" with almost no difference in meaning.
